How to restart hostapd correctly

As far as hostapd is concerned, it should be enough to just kill the
process and start it again..

This sounds like a driver issue to me.. You could try resetting the
driver with iwpriv command (iwpriv wlan0 reset 0; and if that is not
enough, change 0 to 1). Do this after having killed hostapd, but before
starting it again.
